Services for UAMS Users



BIC has created the infrastrucre for bioinformatics at UAMS (University of Arkansas for Medical Sciences) in order to provide the bioinformatics related services to UAMS users. Users can access these resources (databases,  software and web tools) from their computers via local area network of UAMS. BIC server is UNIX based (IRIX 6.5, Origin 300) but we have shared the resources via SAMBA server so the MAC and DOS user can access. The resources can be divided in three categories; i) Databases; ii) Software Packages; and iii) Web Services. How to access these facilities is given below. Following is the brief description of services.
 

Databases
BIC has collected most of the protein and nucleotide sequences databases available free for academic users world-wide. These databases includes all the genomes and proteomes (annonated only). These databases are available in following two formats

  • BLAST : All the databases has been converted into BLAST format so that user can perform BLAST search against these databases from their local computer. This service is useful when you want to use BLAST for large number of sequences or from using internal/local program.
  • FASTA: The databases are stored in FASTA format that allows user to perform similarity search using computer program that need sequence in fasta format (e.g. FASTA). As well as you can extract or view the sequence in FASTA format.
You can access these databases from your UNIX or DOS/Windows or MAC machine.

Software Packages
BIC is maintaining mirror of number of sites who collect and maintain the biological software. These software are developed by academicians for solving the biological problem. These are called public domain software and free for academic or noncommercial users. Following are major sites.

  • University Indian, USA: This university is maintaining software from 1989 and have a large collection. Click for detail
  • European Bioinformatics Institute, UK: EBI maintain software for operating system DOS, UNIX and VAX/VMS. Click for detail.
  • PDSB from IMTECH, India: Institute of Microbial Technology,  created a databases of biological software called 'Public Domain Software in Biology (PDSB)' . Click for detail
  • You can access these software from your UNIX or DOS/Windows or MAC machine.
     

    Web Services
    BIC is in process of developing web interfaces for Internal users.  Following are few sites has been implemented/developed so far.

  • AMAD: This server allow to store, retrieve and view the Microarray data.
  • Rweb : Allows user to perform to solve their statistical problems via web. This is based on R language.

  • How to Access the Facilities
    These facilities are available to Windows/DOS, UNIX and MAC users. We provide these services via  Samba server for MAC & Windows users and via NFS for UNIX machines. You can access all above resources from your UNIX or DOS/Windows or MAC machine.
